Bioinformatics

In the standard procedure the customer is provided with all raw data (if requested) and the results of the signal processing (fasta and quality files as well as sff files and log files). We also make a basic assembly of data using standard parameters in the software provided by Roche (often called Newbler).

The customer should be aware that this assembly doesn't always contain all the information that is needed to analyze the data set further. For example, if two or more samples have been sequenced in a transcriptome study, sample abundances are often wanted per isotig (isotig is in this case the standard Newbler output and refers to a splice variant). Many isotigs may contain contaminations like rRNAs. Using MIDs in amplicon and transcriptome sequencing will often contribute to a bigger bioinformatic effort.

We always encourage the customer to take into account the costs of bioinformatics in their projects before they actually starts. If bioinformatic assistance is needed we will provide this service to a cost of 350 SEK per hour.
